Fix include scope and directory issues #2

This PR has the changes needed to compile the EPICS support against https://github.com/Cosylab/nds3/pull/3.

I only updated the Makefile - the other build systems (ant, CMake, IDEs) might as well need updates. (I am allowing pushes to this PR to make that easier.)
