One way we could do this is by first landing on a "sections" page, and then viewing the courses for that section. This would play well with breadcrumbs ( #3 ).
Logged-in users could see an additional link in the navbar that takes them to a selection of courses (actually this is exactly how moodle works...).
When the user is logged in, "Courses" displays a suggestion of courses from its section. The semester are displayed in a accordion, so it looks nicer. There is also a link to see all courses.
(like you said) A section link in the menu, where you have the list of sections, can click on one to see all courses from the section, and then again an accordion to separate semesters
