Sorry, I can't reproduce this issue, it stays active on the devices I've tested
it on. My guess would be that this might be caused by a bug in how the phone
handles the stored preference for the active keyboard, but this happens outside
of the keyboard application.

After the restart, does Hacker's Keyboard still appear as an option in the
input method selection dialog you get by long-pressing an input field?

yes, as an input method, but not by long-pressing an input field like
compose a message.

I think this seems to be a bug in the Thunderbolt ROM, apparently other
keyboards suffer from similar problems:

erbolt/
http://community.htc.com/na/htc-forums/android/f/107/p/11205/47613.aspx

The second thread mentions a workaround involving switching input methods but I
don't know if this is applicable here.

Sorry, I don't think there's anything I can do about it if the OS decides to
change the active input method, since applications aren't permitted to override
this setting by themselves - it requires explicit user action to do so.
