This PR fixes a few issues with the rRNA gene RNAP densities comparison plot that came up when this plot was run for simulations with knocked out rRNA genes. If some of the rRNA genes are knocked out, the plot now uses a red X to mark the genes that are knocked out, and uses the correct formula to calculate the average distance across all rRNAs. Example plot shown below:
