Does that config turn off the ability to automatically pickup items?

It seems that items won't get picked up until you right-click it or shift/sneak (whether if you have a magnet or not).

Yes of course, custom pickup disables picking up items if you are not sneaking, but that's not an issue. Sorry i can't help you there :(
