I made some changes. Please review and merge. Thank you.

Cold, DCX and HALO are affected in plot outputs. Also, n_i is added to plot inputs. Index 0 is the default for both scripts, which could correspond to H1, H2 or H3. It is left to the user to change the index with optional argument -it
