The current behaviour I've observed is that clicking a notification (in the action centre) received from Whatsapp when it is minimised by WhatsappTray does not currently cause WhatsappTray to un-minimise Whatsapp, it does however navigate to the notification within Whatsapp - which is observable once you open Whatsapp by clicking the tray icon.
Now, I get that this might be hard to do - the notifications that Whatsapp generates in the action centre are not from WhatsappTray, so I don't know how difficult it is to make it so that WhatsappTray is able to know when one of these notifications is clicked. Maybe there is a way to listen for events similar to what has been attempted with the experimental notifications/message count feature?
Anyway, just also want to say that I appreciate the effort put in by the contributors here to make Whatsapp on Windows a better experience 😃
