fix indefinite integrate

Description

There were a couple of issues with the indefinite option of Patch.integrate which caused it to produce the incorrect results. This PR fixes them and adds some more tests.

• I also had change some of the CI steps so HDF5 would install correctly on MAC, and to ensure the version tags are discoverable in the CI installs.
