Updated the usage.md to specify that the --session argument is required

We verified --session-id flag is not required, but a BIDS session level directory is (that information has been added in https://github.com/DCAN-Labs/abcd-hcp-pipeline/commit/4bedc8e9484b8b82abd2cfc93013a1f4df284d84), so this PR can be closed with merging.

The other ReadTheDocs-related changes in this PR are accounted for by the merging of #95 .
