Options section / `--help` message

Add a brief explanation of each stage listed in the --stage flag description
Make --version number reporting a part of the default output in the log files?
Specify that --check-outputs-only only checks for the outputs listed in app/pipeline_expected_outputs.json (and link that file)
- For example, that file in this repo currently excludes T2s, so --check-outputs-only would not check for T2s

Clarify that the--stage flag takes one begin-from/start stage name and a different finish-at/end stage name
