Hello @allemangD

We did 2 types of modifications for this PR.

Removed unused lines of the CMakeList.txt and file of the ALI_IOS directory (the merges of yesterday put back the old version of ALI_IOS)
Change the test functions of AutoMatrix and AutoCrop3D because they failed them (it came from the model code given)

The other changes look reasonable. Merging now.
