I've not seen this behaviour and I've looked back through 6 sets of imports in our own main system where the version number is downgraded and the version number is set correctly and global calendars marked for downgrading to project-specific have been demoted.
Would you be able to send me your cleaning settings? You can export the .CWP file using the report manager. You will probably need to zip the file before attaching to this issue as GitHub only allows certain files to be attached.
Have you managed to be able to reproduce the issue? If so, and you are willing, would you be able to send me the before and after XERs? I understand if you do not want to for commercially sensitive reasons but it might allow me to narrow down the issue. If you are okay with this, then please do not attach them here where they would be public but instead send them to my GMail account (which can be found in the license file).

While using XER Tools 2.1c, I've experienced that after I use the cleaning wizard and save the changes, changes not being saved. For example conversion of a 18.8 file to 17.12 was default setting and I've checked that was chosen, however after I saved the file and tried to import it gave me error about the version and that is how I've noticed this problem. When I ran the cleaning wizard once again on the cleaned file, I've noticed global calendars were still showing global instead of project specific. After my 2nd run, the changes were saved. Experienced this in multiple different files and sometimes at first try it doesn't save the cleaning wizard changes.
