Fixes #14 and #15 . See associated PR in delaware-model-prep repo.

I create a new issue #16 to speed to file I/O since there is a lot of that here. It could potentially be addressed by migrating this to targets.

@wdwatkins I just saw that you added docker stuff. Do you want to put brief instructions about running this pipeline via docker in the README?

Thanks, forgot the slurm scripts for that too. Readme is updated.
