This is not a TWLMenu++ issue. This happens because of Unlaunch being installed.

Yes, it is normal for that to happen with Unlaunch installed.
Update: When starting the console WITHOUT the SD card, the problem disappeared completely, so it would not be a problem of unlaunch? (This issue should be reopened?)

This doesn't mean it's an issue with TWiLight Menu++, as it can also happen for SD cards which don't have TWLMenu++ installed. It's still only an Unlaunch issue.
Would it help if I try to format the SD card and move the files back? It's a 64 GB Kingstom... What considerations should I take into account when formatting it?

I doubt that will fix your issue, as Unlaunch can read your SD card fine. If you still want to try, follow this guide: https://dsi.cfw.guide/sd-card-setup.html
Before putting the files back on the SD card, please put the SD card back in the DSi, and test if the issue still occurs.
After several experiments... The following happened:

TWiLight Menu++ Version: Release v.27.7.0 (but this problem occurred several versions ago)
Expected behavior
When restarting or shutting down the nintendo from the original launcher, it should not freeze.
Actual behavior
I've had this problem for about 6 or 7 versions ago (I'm not sure which one exactly), including the current one, I thought it would be fixed, but it's only now that I have some time to report it. When restarting or shutting down the console, it freezes for a few seconds, and then works as usual. I'm not sure if this is a TM++ problem but, previously, I have never had this problem, only after upgrading (I stress I always perform a TM++ upgrade as cleanly as possible). As it is somewhat difficult to explain, I will attach a video to give me a better understanding.
