That should be possible yes, by patching the slot2 read function. But this is not the first thing I will implement.
This would be really useful for games like pokemon where you can import GBA pokemon. Since we have save editors as well, it can also make importing into more recent games possible, making emulation a more viable method of getting classic pokemon. There are currently ways to do this already, but the advantage here is it feels more natural playing pokemon on the 3DS rather than a phone or a PC.
I would really be interested in seeing this work aswell, the main games I would want it for would be Pokemon DPT/HG/SS, Lunar Knights, Megaman Battle Network 5 Double Team DS and Megaman Starforce. The games seem to only check if the cartridge is inserted and then they load the save file from them so it shouldn't be too hard to implement this. I have a 3ds with all the pokemon games. This feature will allow me to obtain pokemon exclusive to pokeradar.
Any updates on implementing this feature?

I realise this is a request for a long way in the future but it crossed my mind while organizing my files , would it be possible to auto-patch NDS games that link with GBA carts to instead read from a file with the same name but the .GBA extension for checking a cart and .GBA.SAV on the SD Card but otherwise the same as the NDS for checking save files ?
