Migrate Settings Manager & System Properties to User Preferences #1348

Tasks:

[ ] Migrate the SettingsManager and the individual settings classes to the UserPreferences.
[ ] Migrate the SystemProperties class and functions to the UserPreferences
[ ] Support user migration of app directory & content to something other than default file location (See #1331)
[ ] Investigate waterfall disable setting not persisting (See #1297)
[ ] Investigate properties reverting after changes (See #1200)
