When setting up EmojiOne myself manually a few months ago, I discovered in my bug report that one actually also needs to make some changes to some config files for the install to work as intended, otherwise the fallback mechanism gets in the way and you end up with some emojis only ever displaying an ugly black-and-white version.
It seems that this issue is also present with the way that EmojiSwitcher sets the emoji font.
I was using this in conjunction with the xposed module for using system emojis in Telegram, and over at their bug tracker I reported that some emoji were missing. I commented that I had experienced something similar before when using EmojiOne, but also that I didn't /think/ that EmojiSwitcher was responsible. However, after manually installing the emoji font, it seems that I was premature, and that the issue does not in fact lie with the xposed module.
I am running CM13 (Android 6.0.1) on my device, and have the currently most-recent version of EmojiSwitcher installed. If you would like any additional information, please do not hesitate to ask.
N.B. I also had to make sure I set the right permissions for the font file. RW / R / R
