Hello I am new using Centrifuge. I am downloading now the databases and indices for complete genomes and nt/nr NCBI database. I was just wondering if it would be possible to include also a WGS database. Thanks :)

Yes, it is, you can include data from one or more WGS databases when creating your Centrifuge database.

Hi khyox! Thanks for your reply! I was trying to find the file to download from the NCBI ftp page but somehow it seems to be possible to download only species-specific files I can't find the general WGS file. And since it's from NCBI, the taxonomy is the same or I need to download another one? Do you have any idea? Sorry for the basic questions but I am just starting using Linux :) Thanks in advance

Yes, WGS is a huge repository and, as far as I know, you have to download the databases on a project basis approach. The good news is that the taxonomy is the same.
