Reduced mapping rate v2.2.1 vs v2.1.0 #278

Hello,

I've noticed that the reported number of unique concordant reads decreased by ~1% on several samples after switching from HISAT2 v2.1.0 to v2.2.1. Is this attributable to a specific modification in recent versions?
