I downloaded the Linux version and unzipped it in a directory. I also downloaded the index file of mm10 in a separate directory. when I try to run hisat2, it gives me the following error:
-bash: Hisat2: command not found
When I run the command which hisat2, it gives me following message
/usr/bin/which: no hisat2 in (/usr/local/star-ccm/12.02/12.02.011/STAR-View+12.02.011/bin:/usr/local/star-ccm/12.02/12.02.011/STAR-CCM+12.02.011/star/bin:/usr/local/bin:/bin:/usr/bin:/usr/local/sbin:/usr/sbin:/sbin:/usr/lpp/mmfs/bin:/usr/lpp/mmfs/bin:/home/a0malh01/bin)
