The "Version" file from 3.6 can be edited to say "3.6.1" which can be copy pasted somewhere else, after injecting the 3.6.1 mod (delete 3.6 Server folder first) you can paste the "Version" file with 3.6.1 in it, this will fix the 3.6.1 issue.
