Indexing #14

Change all indexing in naming to index from 1 as in convention in biology, and for the library part index from 1 for the sequence of interest (eg 5' constant would now be negative). Also allow users to specify an offset (eg so numerics can be in genome location)

Confusion was pointed out by @gnye8 run using the used_barcode feature to specify a file with barcodes that one does not want repeated, you need to give it the start and end index of the barcode which is confusing and easy to get wrong. Currently no checks!
