Padding may need to consider interaction with barcode + 5'/3' #26

Currently padding just looks for structure in the context of sequence of interest + pad. But some pads can end up interacting strongly with barcode, 5' sequence, or 3' sequence. Currently, I monitor the run and restart to get a new pad if I am not satisfied. Perhaps pad and barcode need to be added simultaneously to prevent this?
