Clean up repo and code #149

There's lots of unused imports and things like the notebooks could be better organised

Sorted out notebooks. Code still needs cleaning.

@aminebouzaghrane, it would not be productive to work on this. This repo is on hiatus while we work with the IDMC on continuing this project.
