This is a bit of a messy, unsatisfying fix and may need to be further modified later. However this is too important to not be pushed. This branch is already the default branch on Dockstore.

This has been confirmed to be a Terra-side bug by Terra's team. In the meantime I will be merging this as a hotfix, but it will be reverted once the bug is fixed.
