It should be generated when you run,
./autogen.sh
Like the README shows. I think the configure file probably got checked in by accident, we usually avoid checking in automatically generated files.

Not sure if configure was meant to be checked in or not, but if it was, other autoconf artifacts should be as well. Please include config.sub and config.guess
