1 year ago I am having the same issue. It will show red and duplicate timestamp repeats in the window. I have noticed for some reason I can hold the ZL or ZR button and then the controller turns green in the program. I still have the duplicate timestamp issue though. The thing I have noticed that might be causing this failure, it will connect the controller and be grey. It this says using user stick calibration data and that is where it seems to freeze. After a while of sitting there then I get the red controller and duplicate timestamp enqueued. Maybe the user stick calibration data doesn't work for the generic controllers and its outside of a range or something causing the issue?!?!? Just throwing out ideas because I'd love for this issue to be resolved!

I am using a switch compatible controller called Gamesir T4 Pro.
I started using latest version of BetterJoy 7.1 but it is not working. I can only see the controller detected and shown as gray icon. I can never get it to work as green. I am also getting BetterJoy tray icon stuck. Unable to double click to open the window or anything.
I found one video in youtube getting it to work with BetterJoy 6.3 and CEMU.
Followed the guide (using BetterJoy 6.3) and manage to see the controller turned green ONCE. Immediately I tried CEMU. It worked when it was green in CEMU. After that I can never get it to be green anymore.
I am not sure what is the problem. HIDGuardian service is starting fine. ViGEmBus is running the version from 7.1.
However, I do get "Duplicate timestamp enqueued" error. Not sure if this is the one that is causing the issue.
As for the tray icon stuck issue, I think BetterJoy is stuck during start-up when it is doing it's passive scan. If I start BetterJoy first then only enable the gamepad, tray icon will not be stuck. I will be able to double click to open up the BetterJoy menu. After that I turn on the controller and I see a gray controller icon.
When I start up CEMU, the controls will be like haywire. Left right up down on the thumbsticks will be going to the wrong controls. Sometimes no controls are registered at all in CEMU.
I know this controller works as I manage to get it working once. Please let me know what sort of information are needed to help resolve this issue.

PS. I am sticking with 6.3 as this is the version that worked once. It also have the option of "NonOriginalController" that is not available in further versions.
