I connected two Joy-Con to my PC over Bluetooth, and they work fine as a pair. They work fine as singles, too, unless they were first paired then split apart, in which case only the controller I clicked on to split the pair in BetterJoy will actually count as input.
Both remain connected to my PC, and show up on Gamepad Tester as "Joy-Con L+R (STANDARD GAMEPAD Vendor: 057e Product: 200e)" as a pair of functioning joysticks while separated or paired, but after separating in BetterJoy them only the one I clicked on to separate them still works as XInput, again according to Gamepad Tester.
