sorry if this came in late, but to fix your issue i belive you have to reinstall the redistribution copies of visual c++ 2008 x64 and x86 directly from microsoft. I'll have some links below.

Usually when connecting JoyCons to PC, a new device called sthg like 'Virtual Xbox 360 Controller' was appearing in the list of connected devices available from the Windows Setting Bluetooth section. I noticed that since some time ago (sadly can't pinpoint when) this 'device' doesn't appear and Windows doesn't give a notification that JoyCons and said device finished being configured.
Together with that, it became impossible to use JoyCons as controller anywhere outside of Dolphin and Cemu. Most games do recognize two controllers being plugged in, but you can't control them at all (for example in Rivals of Aether pressing JoyCon buttons doesn't result in anything but if you press anything on a keyboard or mouse, it appears as Player 3). Steam lists two "Wireless Controller"s under General Controller Settings (it usually also showed Virtual Xbox 360 controller), but gives a "No Controller Attached" error whenever I try to open any other setup window under Controller section in settings.
I have no idea what could have caused such a big issue. Windows update, JoyCons update? I have no idea.
