I also have this issue. Tested with multiple PCs and the joycon getting connected first always has slight input lag compared to the second one.
I've seen people try out Bluetooth adapters and claim it fixed that but when i tried one the Input delay was even worse on both Joycons. ¯_(ツ)_/¯
i'm also having this same issue where one controller has a slight delay, but the other controller works perfectly fine
I'm having this exact same issue as well, whichever Joycon was connected first has pretty unbearable input lag. In games where motion controls aren't needed, I can keep BetterJoy closed and both controllers behave perfectly with no input lag at all. Don't think it could be my bluetooth adapter because of this.

I'm having this issue too where whether it be the first one or the last one the inputs would be slightly delayed and I can't play my games properly. I waited a whole year to see if this problem was fixed but I came back to it and it's still a problem. I hope an issue will be fine for this and I wish the best to the developers, but I don't think I'll be using this much because I would only be able to play with one joy con and there would be no point of having this application because Bluetooth would work!
Describe the bug The first connected joycon will have some slight input lag compared to the second one. i'm pretty sure its Betterjoy instead of my laptop's built in bluetooth as i've tested the joycons via Joy2Key and both of them didn't have any input lag with that program.
Expected behavior Both Controllers having very little and the same input lag.
