This PR implements the initial beam definition, and incorporates it into the simulation.

It also dramatically simplified the simulation setup, and allows more functional use of simulation functions.

Features

Beam class for specifying initial conditions
Asymmetric simulations supported.
Removes difference between 1D / 2D simulations (cylindrical / spherical lens shape).
Allows specifying a lens diameter independent of the sim width and height which will be padded to fit.
