I have the same issue with Ninja on Nightmare, the calculator says it's fine but at turn 9 Maneater gets pushed to turn 10 with his unkillable buff leaving the whole team vulnerable to the Clan Boss AOE.
Ninja doesn't have any cool down or turn meter masteries

I think the Problem is, that the A1 Ally Attack
turn meter boost is not factored in correctly.
Hi, I using this budget team with ninja, since i placed him in team he does not behave like described in calc... ME
speed 241(a3, a2, a1) , fayne 177(auto) , pk 221(a3, a1, a2) resisting any speed reduction, and ninja 162(a3, a2, a1) ...i tried to take ME speed all the way to 152... Still does not help. At turn 7 me just remains behind boss not giving unkill protection. If i increase his speed i just move the problem to turn 13.
I m very curious why your team worked in video and why mine fails continuously with exact result. Thanks!
