I just want to know is it i wrong somewhere because the bam readcount folder is created in that all are 0kb in size. and so i just think is not correct to run the pipeline. So can you help me out to this issue Thanks in advance

The problem would seem to be that the individual transcript files being generated have filenames that are too long

Quickest solution will be to edit your input transcriptome file to shorten the names on the header lines

Hi, It give output of individual transcript.txt file and i go through in that file. I just want to know that which position i could say it is m6A modified can you please tell me. I shared one of those file below so please just tell me how i can consider it for m6A modification. Thanks in advance

The column titled candidate_site indicates which (if any) positions are considered to be a putative RNA modification. This would be indicated by the inclusion of candidate or candidate_masked. Note that a candidate site by default is identified if the following conditions are met.

1: G-test padj value < 0.05 2: Odds ratio padj value < 0.05 3: Odds ratio > 1.5

While it is hard to make sense of the data you pasted, it looks to me as if you have very low coverage across most of the transcript. While we are working to define the lower bound of function for DRUMMER, we estimate that the minimum read depth should exceed 50 in both conditions (test vs control) in order to detect an abundant modification. In reality, we generally only consider transcripts with read coverage exceeding 250 in our analyses.

E3.10K.complete.txt E3.RIDa.complete.txt These are the file which present in outputdir_isoform example data. I just go through your example data outputdir_isoform. In the candidate_site column i didn't see anything in that column. So in your file can you tell me how you reach the m6A modification.
