I used two databases, the first is PlusPF which contains Standard plus Refeq protozoa & fungi (https://benlangmead.github.io/aws-indexes/k2), and the second is a custom database with the command "kraken2-build --download-library bacteria --db $DBNAME"
In the results i found a big difference for the same bacterie for exemple Streptococcus salivarius, with the first db I found 13559 and with the second db I found 5067.
what is the explanation for this ?
