-recoverDir option not working #149

Hi, I am trying to restart a run that failed in the Clustering...LTRPipeline::runNinja step as previously described in error #74, by passing the path of ninja manually when running the command and using the recoverDir option. Unfortunately I am getting the same output as in error #21. I have checked the outputs of run 1 to 5 and all finished succesfully with created consensi.fa files. I have also checked that repeatscout is working properly and the file filter-stage1.prl is present. Any ideas of what could be going on?

Hi, sorry you are having trouble with this.

I followed up at https://github.com/TravisWheelerLab/NINJA/issues/41 about the issue you had with compiling NINJA; if that does not resolve the overall problem we can continue here.
