Make methods more consistent #16

Various changes to make sim-otf and sim-recon methods more consistent.

I slightly changed the ordering of the values in the output filenames, as it is clearer with the wavelength after the stub. I'll merge this now, since that change is minor enough I don't think you need to re-review!
