The more I think about it, the more I don't like two master branches. I am thinking it be cleaner to have one for each version (4.0/4.2) then one for each (packaged / up stream).

KISS.... Keep it simple silly... One repo should be good I think. I need to make a choice #15 and then run with it. Making two apps one upstream and one package would be to much work. I can see if I have to, but 4.0 can go up to 4.0.19 using back ports. I think issues #13 and #15 need to be answered and solve this issue
One repo per version. This repo will be for 4.0
I think best practice would be to keep 4.0 and 4.2 builds separate. Then if I wanted to have a packaged version and a upstream version, have two master branches one master-pk for package and another master-us for up stream.
