Figure saving updates, some bug fixes

These commits include various updates I have introduced:

All figures I encountered are now provided with a handle (h) and are saved using the saveas function. This fixes some issues with output images looking like wrong screenshots.
Transducer positioning is now outsourced to a separate function that can be run via qsub.
Some minor bug fixes, e.g., specification of multiple additional paths to be added in the deployed code (note: I assume that multiple paths are provided as a cell structure; this may have consequences for the yaml input?).

Note: The pipeline ran successfully using my simulation setup scripts and there should be no fundamental constraints on backwards compatibility. But updates have not been tested extensively with different yaml setups.

Could anyone else test it on their setup? @KTZ228 , @mekman I think export_fig was used previously to make sure that figures are exported correctly because otherwise there were some issues with multi-layer figures.
