Swadesh list should not contain the words which are already present in lexicon, or at least should ask if it should. The thing can be implemented in two ways
Every word which is already in lexicon is being removed from the opened Swadesh list
The list in its current state is saved in the conlang file
The second way is better since it does not require local language to be English and, for example, a language can have you (pl.) constructed of you (sg.) by adding plural suffix, so it won't be present in lexicon as a separate word, but if the thing is implemented the first way then the list would contain you (pl.) every time you open it
