Separate soil profiles for inputs, simulation, and output #381

The input soil profile (soil layers, "soils.in") is currently identical to the one used for the simulation one which is the identical to the one used for outputs.

New: user can now specify a soil profile for simulations (that can differ from the input soil profile from "soils.in") and a separate soil profile for outputs
