Can I use two joycons as one gamepad?

I've tried switching joycons and using them differently several times, but the game (Dark Souls-2) responds only to one joycon in vertical mode, but xjoy itself responds to two joycons at once

That likely means the game is taking control of one or more of the joycons rather than xjoy.
