Additional code restructuring and modification for ChemDy to work as a zppy plugin.

Use in conjunction with zppy code based from https://github.com/E3SM-Project/zppy/pull/402

@hsiangheleellnl : I ran some tests based on an older cfg file I had on hand, but my tests are not complete. Please test these code modifications in conjunction with the updated zppy plugin code under https://github.com/E3SM-Project/zppy/pull/402
