Closes #49

This builds on top of #49 by cherry-picking a commit from master to fix compile times on chrysalis. Thanks @oksanaguba for the tip!

Hi @mahf708 , can you please use the same branch to create a PR for v3atm:NGD_v3atm_v2.1ocnice_alt. This is a branch created for coupled simulation (a mixture of the current state of v3atm and ocean/ice in master). Thanks.
