Updated pipeline #17

I tested pipeline with cwltool. It runs without GTDB-Tk and don't have phylo_tree.json and metadata.txt Example, /hps/nobackup/rdf/metagenomics/service-team/users/kates/outdir/test-optimise Files need review. Do we have all outputs and annotations?

We are closing this one in and freezeing the current master (renamed as v1.2.1)
