Error: Duplicated variant #209

Hi! I'm stuck trying to validate a vcf4.1 file that contains several scaffolds on it. I get this kind of message for all the scaffolds:

Error: Duplicated variant SCAFFOLD:20:C>G found. This occurs 66 time(s), first time in line 14. Error: Duplicated variant SCAFFOLD:20:C>T found. This occurs 411 time(s), first time in line 17. etc...
