QC module only processes the 'all contains' assembly correctly if it is named as it would be when created by assembly module i.e. ends in ".all.contgs.fasta" .
This is snot useful for using the QC module on assemblies not produce Dwight this pipeline.
Better to designate assemblies as "primary' or 'all contains' in the input file.
