Include confidential documents in indices #7

Where appropriate,

autogenerated indices should also include confidential documents.
manual indices should also contain confidential documents.

Such indices won't work outside of UFAL environment, but that is OK. The dependence on confidential files might be mentioned in comments at the top of the index file.

These are included and can also be accessed outside UFAL thanks to @obo's script.
