Check all functions for functionality #8

Some functions seem to contain bugs (and might be fairly old). Double-check that all functions are working with current versions of R and R packages.

Remove r_mask from function inputs and calculate mask directly from r_ref. The mask is taken from the planning units which are in the reference raster. Mask is not needed as an input.
