Renaming output folder and files #194

The current naming convention for the output folder and file is not very indicative. It is hard to identify which files for each runs, particularly when there are multiple runs. I can't find anything in the documentation regarding specifying the output name. I suggest to add a parameter to an input_json to allow changing the output name. It would make things easier.

Closing this due to inactivity. Please use croo to get a HTML report with a table describing all files and their paths.
