@kevinsorochan has identified that the directory structure and file creation through some of the manual reclassification steps is potentially confusing to a novice user. This will act as a main issue to reference changes made to attempt to clarify these steps.
I think the critiques fall into a few main categories
1- Building clear structures and file location defaults when new files are being produced
2- Documenting the ideal procedures for a user who is undertaking the processing, and identifying how they can keep their personal system organized
Under point 1, there can be a few action items
[x] update vpr_manual_classification() to output reclassification records in a dedicated folder "manual_reclassification_record"
[x] update vpr_autoid_create() to output new aid/aidmeas files in a dedicated directory "new_autoid"
Under point 2 the action items are a little less clear, but I think they look something like this
[x] Add some clarification to appendix 1 of the vprr processing vignette (directory structure)
[x] clarify file check options in section 4.3 of processing vignette (Issue #21 )
